The best way to coordinate any salt system with a programmable variable speed pump is to power it with an external timer which is set to run at the same times as your pump's internal timer. Additionally, the system utilizes a flow switch which synchronizes its operation with the water starting & stopping; if there is no way to use an external timer, the flow switch ensures that the salt system only runs with the water running.
