Only 2 plates that are connected to each other on my SGS Breeze 540 show calcium build-up and need to be manually cleaned frequently as if they no longer self-clean. The other 3 plates that are connected to each other appear non-functional because I'm not generating enough chlorine with only 40% functionality. Is this a sign of a bad cell, or is it a controller issue?

If you are not getting a warning light or blinking power LED light on your control box, I would pretty safely assume the system is working normally. Based on my experience, it is common to see calcium on alternating sets of plates at times, and that doesn't indicate whether a system is or is not generating.
