I have a Jandy AquaLink RS system but dont know how loosing the "RS-485 or data connection" will affect me? The AquaLink RS has an indoor control panel program timer to automatically start/stop the equipment - will this salt cell still start/stop on that timer?

The salt system will start/stop based on how you have it powered (ex: on a relay on the control system) and/or via the cell's built in flow switch. A RS485 data wire (if you have one) gives readings or allows setting changes on the salt cell from a remote. Without one (which is most common), you just operate the cell from its built in controls. Most people don't need to frequently change their salt system's settings.
