The system can activate/deactivate itself via its flow switch, however it isn't a bad idea to have a salt system on a timer that coordinates with the pump. This gives you an extra layer of safety, and also allows you to independently reduce the salt systems hours of operation beyond its output settings, incase you need to further lower its chlorine output (ex: if you run your pump 18 hrs a day and get too much chlorination, you could set the salt system to run for 8 hours).
