what controls the pump? Is the pump cycled by the same customer supplied timer that energizes the sanitizer? Or does the sanitizer control the pump during the sanitizer cycle, reducing run time on the pump?

The salt system does not control the pump, you simply want to put it on the same circuit as your pump so they get turned on and off together. Most people do use a timer or digital controller for the pump. A salt system is meant to run within your current pump run time, and it is adjustable so that you can create the right amount of sanitizer in that time.
